I still hope someone could point me to the reason why it didn't work properly from Mod Organizer in the first place. I hope this is a correct workaround as I really couldn't find any other way. I then installed the mods in mod organizer (checked the mods in the left panel and checked the. I also found a new mesh folder created by FNIS in the skyrim\data folder, that one I copied into the overwrite folder in mod organizer. I ran Fnis from there and then copied back the folders to mod organizer\mods. I did copy the folders of the FNIS Mod and all the mods it was correcting (dual Sheath redux, new animations for running with bow) in the skyrim data folder. I decided to try this and hope it won't break my game :

I already followed the instructions, even by just stopping at Skse64 and Skyui to see if the configuration menu would appear but nothing except the mods of bethesda and I also used the Jaxonz mcm kicker to see if it could works nothing appeared either no logo mcm nothing.I'm trying to use FNIS as described in step, I could add it as an exe to the mod organizer without problem and it runs when I launch it.

For most mods, once they are added, they cannot be removed and play continued on that save - you have to roll back to a save made before that removed/disabled mod was installed, or start a new game - absolutely no ifs, ands, or buts about it.
